If some packages and decks I'm using get unpublished or removed from the store will I lose them in my sound flow? If that is the case is there a way to back up a copy of everything thing I am using?

We don't generally remove anything from the Store for the very reason you mention here. There's no built-in way to unpublish anything. Even if we did, it would merely "unlist" the package, and existing installations would continue to work.
All content on the Store and your account is backed up automatically every 24 hours, so even in the case that something went wrong, we could go back in and restore it.
