Stems Bouncing Issues in Pro Tools - Latest Bounce Factory Update

I'm reaching out because I have been using Bounce Factory for a while now and I started running into issues once I did the recent update to both SoundFlow and Bounce Factory. Due to some routing circumstances within my mixing template, I typically print all of my stems through the 'Sel Track Mute Pass' selection. At which point I will say leave all my drum kit stems open and everything else selected will mute, and on down the line for the various instruments. However, with the recent update it is doing something very inconsistent. It will randomly open up different instruments for random stem passes (example: I print my drums stem and its clean, I print my perc 1 stem and its clean, perc 2 stem will suddenly have Bass and EG 2 in it, then perc 3 will be clean again, EG 1 stem will have Piano, but EG 2 will be clean, Strings will have Bass and my Shaker stem too, etc...). The behavior is not consistent and I doubled checked that there were no Mute automation points which would open up the Muted tracks as it bounces.
I've done my stems this way through Bounce Factory for over a year now and this is the first time I've encountered so many issues. This has happened on every song I've tried to do stems on since the update (probably 6 songs). Please help if you have any fixes. If I do a song with 26 stems, usually 10-12 of them have issues). To be clear it seems like this is random every song (ie: if Perc 1 has this issue and Bass and EG 1 are also printed on it in Song A, when I print Song B, Perc 1 might be clean or have that perc item AND a different instrument like Piano on it).

I'll check the logs, but can you just clarify, will the issues be consistent within the song. meaning, if you print Perc 1 on song A twice, will it have the same problem both times)?

Ah understood. No a reprint of the same Mix Pass file for the Acoustics was completely clean when the first one had Bass, EG 1 and other misc items in it as well.
Andrew Scheps @Andrew_SchepsOk, even weirder. let me know if the two changes to your settings help. The logs look like it thinks everything is working, but those two prefs add a lot of work that doesn't need doing in your case.

First is could you go into the BF settings and turn off "Bypass mute automation for mute track passes". The other is, if you are only using one Snapshot per session (not changing plugins etc) could you click the top of the Snapshot Data Recall Filter to turn it off?

Yep. Just did this and am trying again and it seems to still be having this problem.
